The Destiny takes off and leaves Lt. Scott, Eli, Chloe and Greer trapped in the ruins of an underground maze, prompting Dr. Rush and Col. Young to devise a recovery plan to save the stranded away team before the ship leaves the galaxy.
Dr. Rush defies orders to interface with the Destiny’s computer in a bid to control the ship’s flight path, which puts Col. Young in a difficult position. Meanwhile, Lt. Scott, Eli, Chloe and Greer explore a planet’s underground ruins.

Dr. Nicholas Rush and Chloe suffer nightmares following their ordeal on the alien vessel, and Rush suspects that a tracking device may have been placed on the ship’s hull. Later, a splinter group on Destiny executes a coup with life-threatening consequences.
Using a piece of Ancients technology, Colonel Young accidentally ends up on an alien vessel, and then, suddenly, finds himself back on the Destiny. Meanwhile Rush is captured by some aliens and they put him into the tank.
Col. Young cedes command to Camile Wray after a crew member is found dead from a gunshot wound and the gun is recovered from Young’s quarters. Meanwhile, a planet harbors a secret that threatens the Destiny in the first-season finale.
